Insight and Resources from a Study of the “Impact of Sex, Androgens, and Prostate Size on C57BL/6J Mouse Urinary Physiology”

Chad Vezina
Men of advancing age are susceptible to prostate related urinary dysfunction but mechanisms are not fully known and factors that influence age of onset and severity of symptoms have not been determined. Mice are genetically tractable and are likely to play an important role in elucidating environmental, pharmacological , genetic, and aging-related mechanisms of urinary dysfunction. We and others have made significant strides in developing quantitative methods for assessing mouse urinary function. Yet, it remains...

Gross and Histologic Assessment of a New Platform for Urinary Toxicological Testing

Chad Vezina
Introduction: We use mice to study male urinary dysfunction, including the role of environmental contaminants. However, little baseline data of mouse lower urinary tract exists. The goal of this study is to determine the impact of sex, androgens, and prostate size on gross morphology of mouse urinary tract and internal anatomy of the urethra. Methods: Androgens and prostate size were manipulated through exogenous testosterone supplementation, high dose finasteride (5-alpha-reductase inhibitor), and, in males, surgical castration...

Transcriptional profiling of mouse proximal tubular epithelial cells during injury and repair

Benjamin Humphreys
We used Translating Ribosome Affinity Purification coupled with next generation sequencing (TRAP-seq) to profile mouse tubular epithelial cells during the course of injury and repair using the Kim-GCE mouse model. This novel mouse model allows lineage tracing of injured mouse tubular epithelial cells, which upregulate Kim1, and translational profiling by ribosomal pull down when crossed to the EGFP-L10a mouse. Transcriptional profiling was done at day 2, 7, and 14 after bilateral ischemia reperfusion injury.

Single-Nucleus versus Single-Cell RNA Sequencing of Adult Mouse Kidney

Benjamin Humphreys
Using adult mouse kidney, we compared single-cell RNA sequencing (scRNA-seq) data generated using the DropSeq platform with single-nucleus RNA sequencing (snRNA-seq) data generated using sNuc-DropSeq, DroNc-seq, and Chromium platforms. We validated snRNA-seq on fibrotic kidney from mice 14 days after unilateral ureteral obstruction (UUO) surgery. This dataset is related to the JASN paper titled "Advantages of Single-Nucleus over Single-Cell RNA Sequencing of Adult Kidney: Rare Cell Types and Novel Cell States Revealed in Fibrosis." DOI:...

MnM2

This instance is the same with MnM instance. However, for this instance, the MIP problem is solved by Cplex in python. Using data on "likes" from the Internet (e.g., epicurious.com), we create an objective function based on ideas from matrix completion (a Netflix competition), and then formulate a MIP problem whose objective is the sum of preferences of the roommates.

LEO-Wyndor

Yunxiao Deng
The name Wyndor and the production part of this problem is borrowed from a very popular OR textbook (Hillier and Lieberman (2012)). Our example extends the original Wyndor model to one in which the production plan is to be made while bearing in mind that the allocation of the advertising time slots affects sales of Wyndor products (two types of doors), and the final production plan will be guided by firm orders (sales) in the...

Proceedings of the 2006 Winter Simulation Conference, 159-167. For this instance, we compare the performance of different stochastic algorithms: Stochastic Approximation(SA), Robust Stochastic Approximation(RSA) and Stochastic Decomposition(SD). To run the experiment of SA/RSA, please download the input file(model file for the subproblem) and the program files. Both algorithms run 10 replications, while all the parameters are...
