Mechanisms of spontaneous preterm birth (sPTB) in Zambian women – increased risk by HIV and ART?

Kristina De Paris, Katelyn Rittenhouse, Humphrey Mwabe, Joan Price, Bellington Vwalika, Elizabeth Stringer & Jeffrey Stringer
Preterm birth (PTB) continues to be a major global problem affecting both maternal and infant health. HIV-1 infected women carry an additional risk of PTB.

Spontaneous PTB is multifactorial in etiology, but the predominant phenotype is inflammatory. We propose that dysregulated maternal immune responses increase the risk of sPTB by impeding the tightly controlled processes at the maternal-fetal interface during pregnancy. Leveraging ongoing pregnancy cohorts in Zambia with an established sample biorepository, and applying an...

DEN-IM: dengue virus identification from metagenomic sequencing data

C I Mendes, E Lizarazo, M P Machado, D N Silva, A Tami, M Ramirez, N Couto, J W A Rossen & J A Carriço
Background: Dengue virus (DENV) posses a public health challenge where infection is endemic. To follow viral evolution and its impact on human health, high throughput sequencing technologies (HTS) are of great value in the molecular characterization of viruses causing the infections. However, bioinformatic expertise and appropriate computing infrastructure are required for accurate HTS data analysis and interpretation of the sequencing data.
Materials/Methods: We developed DEN-IM, an automated workflow enabling the analysis of metagenomic sequencing data...

SeqTransformer: Sequence retriever (Android) & sequence format converter (Python) app

Muhammad Qasim, Muhammad Rizwan Javed, Waqar Hanif & Shanzay Qamar
SeqTransformer is a command-line tool that can retrieve macromolecules sequences from INSDC and allow the conversion from/to various formats.

The sequence files can be converted by taking the file name as the input along with its extension, and its format as input which then prompts the input for the desired output format, the sequence file is the converted into the particular desired format.

Algorithms for the sequence format conversion app and the sequence retrieval app were developed...

Design of an intensified system for treatment of faecal sludge from unplanned settlements in the cities of Malawi

Khumbo Kalulu, B Thole, T Mkandawire & G Kululanga
A significant proportion of human excreta emptied from onsite sanitation systems - mostly pit latrines - ends up disposed untreated or partially treated in the urban environment of many developing countries. This poses threat to the health of human beings and integrity of the environmental in the general urban setting. The situation is attributed to lack of appropriate treatment infrastructure; traffic congestion, long distances and high transportation costs to existing centralised conventional wastewater treatment facilities....
