Yb2P4O13 crystallizes in the orthorhombic C222_1 space group. The structure is three-dimensional. Yb3+ is bonded to seven O2- atoms to form distorted YbO7 pentagonal bipyramids that share corners with five PO4 tetrahedra, edges with two equivalent YbO7 pentagonal bipyramids, and an edgeedge with one PO4 tetrahedra.
