A semi-parametric Bayesian approach for detection of gene expression heterosis with RNA-seq data

Ran Bi & Peng Liu
Heterosis refers to the superior performance of a hybrid offspring over its two inbred parents. Although heterosis has been widely observed in agriculture, its molecular mechanism is not well studied. Recent advances in high-throughput genomic technologies such as RNA sequencing (RNA-seq) facilitate the investigation of heterosis at the gene expression level. However, it is challenging to identify genes exhibiting heterosis using RNA-seq data because high-dimension of hypotheses tests are conducted with limited sample size. Furthermore,...

Bo Wang, Feng Gao, Jing Xu, Jianjie Gao, Zhenjun Li, Lijuan Wang, Fujian Zhang, Yu Wang, Yongsheng Tian, Rihe Peng & Quanhong Yao
Biological treatment is a cost-effective and environmentally friendly technique for treating toluene. However, this process is limited by the type and quantity of toluene degraders that can be applied to different environments and methods. It is a feasible solution to constructing new genetic engineering organisms for toluene degradation through biotechnology. To facilitate genetic manipulation and improve gene expression, the toluene/o-xylene monooxygenase locus from Pseudomonas stutzeri was reconstructed and artificially synthesized. All six genes were optimized...

Yanjun Cheng, Zhiping Wu, Jie Zhang, Yuqing Liu, Zhengkai Wang & Yining Dai
The Cenozoic Beibuwan Basin is located along the eastern margin of the Ailao Shan Red River Shear Zone (ASRRSZ). The rifting and inversion processes of this basin provide important clues to the mechanism by which extrusion tectonics drive continental rifting and inversion development. However, the rifting and inversion of this basin remain ambiguous. Here, we employ seismic data, information about the time and displacement of faulting, syn-rift fault and isopach maps to analyse the Cenozoic...

Block-Wise Variable Selection for Clustering Via Latent States of Mixture Models

Beomseok Seo, Lin Lin & Jia Li
Mixture modeling is a major paradigm for clustering in statistics. In this article, we develop a new block-wise variable selection method for clustering by exploiting the latent states of the hidden Markov model on variable blocks or the Gaussian mixture model. The variable blocks are formed by depth-first-search on a dendrogram created based on the mutual information between any pair of variables. It is demonstrated that the latent states of the variable blocks together with...

Ying Zhou, Yu Tang, Pan Fu, Dongxing Tian, Lianhua Yu, Yunkun Huang, Gang Li, Meng Li, Yong Wang, Zehua Yang, Xiaogang Xu, Zhe Yin, Dongsheng Zhou, Laurent Poirel & Xiaofei Jiang
Klebsiella pneumoniae carbapenemase (KPC)-producing K. pneumoniae (KPC-KP) have disseminated worldwide and emerged as major threats to public health. Of epidemiological significance, the international pandemic of KPC-KP is primarily associated with CG258 isolates and blaKPC-IncF plasmids. CRISPR-Cas system is an adaptive immune system that can hinder gene expansion driven by horizontal gene transfer. Because of blaKPC-IncF plasmids are favored by CG258 K. pneumoniae, it was of interest to examine the co-distribution of CRISPR and blaKPC-IncF plasmids...

Abstract Background Long non-coding RNAs (lncRNAs) play vital roles in many important biological processes in plants. Currently, a large fraction of plant lncRNA studies center at lncRNA identification and functional analysis. Only a few plant lncRNA studies focus on understanding their evolutionary history, which is crucial for an in-depth understanding of lncRNAs. Therefore, the integration of large volumes of plant lncRNA data is required to deeply investigate the evolution of lncRNAs. Results We present a...

HRM and CRAC in MxIRT1 act as iron sensors to determine MxIRT1 vesicle-PM fusion and metal transport

Song Tan, Xi Zhang, Qi Zhang, Yu-Meng Li, Peng Zhang & Li-Ping Yin
The IRON-REGULATED TRANSPORTER1 (IRT1) is critical for iron uptake in roots, and its exocytosis to the plasma membrane (PM) is regulated by detergent-resistant membranes. However, studies on IRT1 exocytosis and function in response to iron status are limited. Presently, we found that the histidine-rich motif (HRM) of MxIRT1 could bind to iron directly and HRM determined the delivery of MxIRT1 to the PM, after which the cholesterol recognition amino acid consensus (CRAC) motif-regulated MxIRT1 mediated...

Radiotherapy (RT) is a frequently used means in clinical tumor treatment. The outcome of RT varies, however, to a great extent, due to RT resistance or intolerable dose, which might be resolved by the development of radio-sensitizing strategies. Here, we report redox-sensitive iodinated polymersomes (RIP) carrying histone deacetylase inhibitor, suberoylanilide hydroxamic acid (SAHA, vorinostat), as a new dual-functional nano-radiosensitizer for breast cancer radiotherapy. SAHA-loaded RIP (RIP-SAHA) with a size of about 101 nm exhibited good...
